don't worry about it!  Bees will use it if they have easy access to the hole?!
In your case, do they have to go through the queen excluder to get out?

jep, they have to go throu the queen excludor, it can't be that big of a deal, can it?
the acces should be "easy enough", i'm afraid, since i saw maybe 3 bees from 2 hives using the upper one, what if i messed up something and they can't use them (chances are slim, but there are).

made a bit scientific aproach :-D
i sticked the probe aproximately 2 inches into each hive into both entrances, outside temp was 48 F, lower entrance showed 53 F, while the upper was 59 F. the ventilation works.
