i have some supers about 75% full and about 60% capped so should I let the bees finish filling and capping even if it has some goldenrod honey in it?

I think you would almost have to. With so little capped you run the real risk of it spoiling/fermenting by being too dilute. Unless you were going to freeze it. . .
