bees most of honey in bottom box, why does the comb appear to now be very dark
A swarm of bees in May is worth a load of hay; A swarm of bees in June is worth a silver spoon; A swarm of bees in July isn't worth a fly.

Comb gets dark where the bees have raised brood in the past.  I'm going to guess they might have raised brood in those bottom combs at some point.
