What exactly are the bees bringing in that makes old wax all brown when they walk all over it with their little feet?

Dust & Pollen most likely. 
I would follow Understudy's advice except I've never been able to find a boot scraper small enough for the bees to use.  I thought of issuing them galoshes but had trouble finding the right shoe size.  If you run across some cobbler fairies let me known and I'll place a large order for bee boots.

Hah...I melted down some burr comb today and there was a whole lot of nasty "dirt" that separated.
