Sounds like an IE problem. No one else has mentioned it.

If you are running IE 7 or higher you have a feature called tabbed browsing.  In this case you have multiple tabs open which basically means you have several web sites open within IE.  What IE is doing is warning that you are closing all your open tabs when exiting and not just the current one.

Just above the web page you will see rectangles that represent the tabs.  Think of them as tabs at the top of a manilla folder.  there should be an 'x' after the tab title.  click on that 'x' to close just that tab.  some links cause a new tab to open instead of moving to the new web page.

hope this helps.

I now use Google Chrome instead of internet explorer.  I absolutely love Google Chrome and absolutely hate it when I have to use Internet Explorer.  It makes using and closing tabs more friendly.  When you open chrome, the sites you use most will be available with a click of the mouse.  Many more favorable attributes to it.  Mainly that I have found a lot less bugs and hang ups.  I also find that with a dsl connection that you will have better luck streaming video without freeze ups.

It does take a bit to get used to it, but if you give it a few days, I think most will make the switch.  It may just be me, but I think it is superior to IE by far.
