Sealing the entrance after trapout

I'll be trying my first trapout this weekend.

I'm not sure about sealing the entrance afterwards.

The bees are entering underneath some flashing around the chimney, where the chimney meets the roof.  I thought this had to stay open to allow any water/moisture out from under the flashing?  How would I go about sealing this area without affecting the purpose of the opening?
